I managed to get my OS 9 G4 to connect to my Synology Diskstation.
What is the best software to synchronize folders in OS 9?
I am doing this because I can't network to my OS 10.9.5 mac.

What does "best" mean?
For sure there are several highly professional applications out there for doing backups.

A simple possibility would be Mac OS own "File Synchronisation", it is an option on the retail install CDs, if you don´t have it already around at your HD. There are other free tools like LaCies SilverKeeper. At least Version 1.1.3 is working well with Mac OS 9

I think Toast also has a "Compare" tool as well. But you choose between folders and disks I think.
You'll find it in one of the menus.

u may want to look into netatalk server
that would allow your mac os9 machine to map a network drive + natively connect to your mac (via AFP)  theres many articles on achieving this but heres just one i just found on a quick search:
