Custom Keyboard Shortcut Creation in macOS 9.2.2?

I've successfully gotten a Powerbook G4 Titanium resurrected and running a very handy audio application, but there wasn't a lot of keyboard shortcut forethought built into THAT app, back in 1999 when it was released. As a fairly savvy power user of later macOS versions, I'm really a big fan of creating my own system-wide and app-specific keyboard shortcuts.  Is there any native way to do that in macOS 9.2.2 or is there any legacy app / extension / add-on that used to make it possible to create your own keyboard shortcuts across specific apps and/or for the OS itself?

My desires are pretty straightforward...

In the specific app, I want to have a shortcut that opens/closes a particular window. It's the first window listed in the "window" menu of this particular application. 

Any insights/ideas are welcomed and appreciated.
